B O O D S K A P V A N A F D I E P R E S I D E N T P R E S I D E N T S M E S S A G E Johan Jooste Die einde van 2014 is voor die deur vir telers van Jersey SA. 4 2014 Jersey SA

Inbreeding Prof Norman Maiwashe1,2 and Dr Linky Makgahlela1 1 ARC-Animal Production Institute, Private Bag X2, Irene 0062, South Africa; 2 University of the Free State, P.O. Box 339, Bloemfontein 9300, South Africa will continue to be a challenge to the dairy industry The unintended consequence of the heavy use of few elite bulls was the narrowing of the genetic base for dairy cattle populations around the globe. The effective population size for most dairy populations is estimated at less than 100 and in some cases the effective size has reached critical levels of less than 50 (Maiwashe et al., 2006; Stachowicz, et al., 2011). Inbreeding trend and effective population size Dairy cattle have been selected intensely for high production in the last century. Coupled with artificial insemination, selection has led to tremendous genetic progress in production traits. The unintended consequence of the heavy use of few elite bulls was the narrowing of the genetic base for dairy cattle populations around the globe. The effective population size for most dairy populations is estimated at less than 100 and in some cases the effective size has reached critical levels of less than 50 (Maiwashe et al., 2006; Stachowicz, et al., 2011). Given the fact that most active sires trace to few common ancestors, inbreeding is unavoidable. Appropriate steps needs to be taken to ensure sustainable dairy cattle breeding programmes. Highly inbred populations might struggle to adapt to global warming and related natural phenomenon. Industry response to high levels of inbreeding Some of the genetic evaluation service providers around the globe provides inbreeding coefficients and average genetic relationships to their clients (e.g. Canadian Dairy Network). This information is useful for managing inbreeding using computerised planned matings. Previously, the breeding goal in the dairy industry was to maximise short-term genetic gain using few breeding objective traits (e.g. production). This approach as indicated earlier is not sustainable. A more balanced approach is to maximise genetic gain while applying an appropriate constraint on inbreeding. The recommendation is that the rate of inbreeding is kept below 0.5% per generation. This approach will ensure long-term sustainability of a breeding programme. Breeders society needs to play an active role in ensuring that inbreeding is kept at bay. This could be achieved through periodic assessment of the level of inbreeding - it is suggested that this exercise is carried out every five years. The effect of inbreeding is not limited to erosion of genetic diversity within a population. High levels of inbreeding could also lead to decline in performance. Fitness traits are more prone to negative effects of inbreeding. The rule of thumb is that inbreeding coefficient is kept at less than 6.25% to prevent the deleterious effects of inbreeding. Research conducted on the South African Jersey population indicated that a 10% increase in inbreeding was associated with a 5% 6 2014 Jersey SA

reduction in longevity (Du Toit et al., 2012). This indicates that inbred animals do not generally stay longer in the herd than their non-inbred counterparts. Rate of inbreeding in the genomic era The lingering question is whether the rate of inbreeding will slow down with the introduction of genomic technology in dairy cattle breeding. It is important to note that slow inbreeding is not problematic it is rapid inbreeding that is a problem. When inbreeding occurs rapidly, deleterious recessives propagate rapidly in the population than is possible through genetic drift. Slow inbreeding provides an opportunity for selection to eliminate deleterious recessives while increasing the frequency of favourable alleles that were brought to the fore through inbreeding. In the genomic era, the generation interval (for sires of sons/ males) in dairy cattle will be reduced by one half. This is because accurate breeding decisions could be taken earlier in an animal s life. Currently, young genomically/dna tested bulls could already be used as soon as they reach breeding age. Breeding companies can already use young genomicallytested bulls as sires of sons by about 2 years of age. Thus, the reduction in generation interval would result in an increase in the rate of inbreeding per generation. Management of inbreeding will become even more important during the genomic era. While genomics brings further headaches regarding inbreeding, it also provides ample opportunities for managing inbreeding that may be more robust than it was possible before. For example, genomic data (e.g. low density arrays) could be used for parentage verification and discovery, leading to more accurate parentages. The genomic relationships, estimated from the medium- to high-density arrays, provide more accurate actual relationships among animals and their use in mate-allocation presents a unique opportunity. Thus, strategies to improve genetic gain while managing inbreeding rate are encouraged. One strategy to curb inbreeding rate without compromising much on the genetic gain may be to increase the number of young sires in genomic breeding schemes. Deleterious haplotypes Recently, deleterious haplotypes (i.e. genome regions associated with reduced fertility believed to cause embryonic or foetal death when present in homozygous form) have been identified in the US Holstein (i.e. HH1, HH2, and HH3) and Jersey populations (i.e. JH1 and JH2) and New Zealand Jersey population (i.e. Fertility 1). The HH refers to Holstein Haplotype and JH refers to Jersey Haplotype and 1 to 3 indicates that three haplotypes have been discovered in Holstein cattle and 1 to 2 means that 2 haplotypes have been identified in Jersey cattle. Fertility 1 is the first haplotype identified in the New Zealand Jersey population. Animals that are carriers or none-carriers of these haplotypes could be identified by using genomic tests (e.g. Bovine50K genomic test). Summary Inbreeding will continue to be a challenge in the era of genomics. Balanced breeding that takes into account genetic gain and inbreeding would lead to sustainable breeding of dairy cattle. The number of deleterious haplotypes would continue to increase as more haplotypes are discovered. Most of the bulls available for breeding would be carriers for one of these many haplotypes. Continuous monitoring of inbreeding would be important to ensure that inbreeding is kept at acceptable levels. Literature Cited Du Toit, J., J.B. van Wyk and A. Maiwashe. 2012. A Genealogical analysis of the Jersey breed Charl Hunlun, SA Stamboek in South Africa Livestock farmers have successfully managed the genetic biodiversity in livestock breeds over many years but in recent times this biodiversity came under threat, mainly as a result of the rapid expansion of industrialised agriculture and the globalisation of food production systems. Appropriate management strategies are required to conserve and improve animal genetic resources. There are several complementary actions that play a role in the optimal management of animal genetic resources. The study of the structure of a population is a useful means to identify events and circumstances that may have affected the genetic history of a population. Information emanating from such and other related studies also plays a vital role in the formulation of appropriate management and strategic decisions that affect the future growth, genetic improvement and genetic diversity of the population and all its subpopulations. Demographic parameters and genealogical analyses have been used extensively to assess the genetic structure and available genetic diversity of livestock populations and several local breeds have been subjected to such studies in the recent past. The information that emanates from these kinds of analyses does not only have academic value but should play a major role in the conservation and animal improvement efforts of individual breeders and of breeders societies. The use of some of these parameters may give significant insight into the status of herds and breeds regarding the size of breeding populations, effects of breeding practices, available genetic diversity and effective population sizes. Demography In the context of farm animal populations, demographic analyses use existing administrative records to estimate the size, composition and distribution of a population and its constituent sub-populations and to what extent these parameters have changed over time, and the effects it had on the available genetic diversity in the population. This information can be used to assess the consequences of the genetic management imposed on the population, or parts thereof, and to evaluate other relevant genetic parameters of the population (like breeding values, genetic trends and levels of relationship and inbreeding) and to put it into proper perspective. The registered SA Jersey population and the numbers of breeders are declining. G 10 2014 Jersey SA

2014 Jersey SA 11

The composition of a population in terms of gender, age, reproduction status and the numbers of animals in the various sections of the Herdbook in which they are recorded provides perspective on the population s ability to grow in numbers of breeders and animals, and to change genetically. The participation in formal milk recording of registered SA Jersey herds and animals are very low. 12 2014 Jersey SA

Genealogy Knowledge of the nature and extent of the genetic diversity in a breed forms the basis of any effective breed improvement program. It is a well-known fact that the relationships between the reproductive animals in a population will change as a result of any form of selection in a population and that the levels of inbreeding in the progeny of selected parents are higher than what can be explained by genetic drift alone. Some demographic parameters have a marked influence on the changes in the genetic diversity in a population and the consequences of lowered genetic diversity in a population are mainly determined by the way in which the population is managed in terms of the numbers of parents in the population, the length of the productive life of parents and the differences that may occur in terms of family size (number of selected progeny per parent) in the population. An analysis of the pedigree completeness level of a population is important since all results in terms of inbreeding and relationships are dependent upon the completeness of the pedigree data used for the calculations. 2014 Jersey SA 13

The average rate at which inbreeding increases in a population is a common parameter to use to determine the effective population size of a breeding population N e = ½ F. In some cases the method for determining the effective population size based on the increase in individual inbreeding ( F i ) 1 is preferred. The generation interval of a population is an important factor that affects the rate of genetic change in the population and it also has an influence on the structure and dynamics of the population. Generation interval is defined as the average age of parents when their progeny, who will eventually also become parents in the population (selected progeny), is born. Ancestors In terms of the negative effects of inbreeding in a population the rate at which the average levels of inbreeding rises is more important than the absolute or average levels of inbreeding encountered in the population. The deleterious effects of high inbreeding can be countered much more effectively with selection when the rate at which the inbreeding increases in the population is lower. It is generally accepted that the maximum rate at which the average inbreeding in a population should be allowed to rise is 0.5% per generation. The analysis and quantification of the relative contributions of base parents (ancestors without complete parentage records) and other influential ancestors in a population is a complementary approach to determine the genetic variability in a population. With this approach an assessment is made of how the gene pool of a population was constituted and maintained across generations. The effective number of founders (f e ) measures how the balance in the expected contributions of founders was maintained across generations. The effective number of ancestors (f a ) accounts fo possible bottlenecks in the pedigree, which is a major cause of gene loss in some populations. These parameters are useful to describe the population structure after a relatively few generations, e.g. when pedigrees are relatively incomplete / shallow. They can characterise the effects of a breeding policy or detect recent significant changes in a breeding strategy before their consequences can be seen in terms of an increase in inbreeding in the population. 1 See Gutiérrez et al., 2009. DVGs DGVs what you should know what you should know The genetic code of each (dairy) animal is embedded in the sequence of the 3.5 thousand million base pairs on the chromosomes inside the nucleus of every body cell. Reading parts of this genetic code of an animal with a SNP chip and summing the effects which are determined from referencing against highly reliable traditional Estimated Breeding Values (EBVs) of a training population - results in Direct Genomic Values (DGVs) for specific traits of this particular animal. SNP chips commonly used in the dairy industry today, is the High Density Chip (GGP HD 78k), reading 78 000 SNPs and the Low Density Chip (GGP LD 23k), reading 23 000 SNPs from the 3.5 billion that appears in the genetic code of bovine species. These informative Single Nucleotide Polymorphisms act as an additional source of information for determining the genetic merit of an animal, with the great benefit that it is attainable already at a young age for the animal. The optimal use for genomics is, however, obtained when these DGVs are combined with traditional genetic evaluation information, as indicated by research and done by all countries that incorporate genomic information in their genetic evaluation procedures. Drs BE Mostert & J van der Westhuizen SA Stud Book and Animal Improvement Association Fig 1: With mid-parent values it is assumed that an animal s EBVs will be on the average of the parents EBVs. deviations from the mid-parent values occur this effect is called Mendelian Sampling. These deviations could only be determined when the animal has been measured or have measured progeny. DGVs, however, indicate this deviation from the mid-parent values and is obtainable as soon as the animal has been genotyped, which can be at a very young age. SNP nr SNP effect SNP effect on Milk on Fertility 1 +5-0.6 2-1.3 +0.9 3-4.7 +0.2 4 +20-0.4 5 +12.3-0.6......... Total -32 +1.1 Table 1: Summation of SNP effects to determine the DGVs of an animal Traditionally the first EBVs an animal receives in its life, is based on pedigree information and are estimated as the average of the parents breeding values. Depending on the reliability of the parents EBVs, these mid-parent values have reliabilities of up to 40%. This has been the normal practice for many years in traditional genetic evaluations, because the most probable offspring a cow and bull will produce, will be around their mid-parent value. However, due to crossing over between chromosomes and random movement thereafter of the chromosomes to the poles of the nucleus during the formation of sperm cells and ova, Fig 2: Combining mid-parent values with DGVs indicates a young animal s deviation from the mid-parent average. It is therefore important to note that, in the absence of parent information (parents not known or the particular animals not included in the BLUP genetic evaluation), the mid-parent value will be set to the breed (or genetic group) average. Depending on the size and relevance of the training or reference population used for interpretation of SNP information, the DGVs can add another 10-20% to the reliability of young animals genetic worth estimations. 2014 Jersey SA 17

18 2014 Jersey SA

What should always be remembered is that DGVs are also an estimation of the animal s genetic merit not an exact indication. It is still a prediction with a reliability linked to it. As soon as a cow is measured or a bull has more than 10 measured daughters, DGVs contribution to the estimation of the genetic worth of an animal weighs less and measurements are regarded as being more reliable, especially if DGVs are based on a foreign country s reference population. Reliable EBVs, based on measurements, are a much more accurate indication of an animal s genetic worth compared to its DGVs. DGVs referenced against a foreign country s training population should therefore be considered carefully for especially fertility and longevity traits, because significant re-rankings can occur for these traits. Furthermore, these DGVs are not comparable to Logix Milk EBVs, as they are interpreted against EBVs which are based on different units of measurement, genetic parameters, expression of breeding values and base year definitions as is implemented in South Africa. The Genomic Selection Service of SA Stud Book converts DGVs to the SA Scale, using Interbull conversion equations, and blends them with Logix Milk parent averages, taking the genetic correlations between South Africa and the reference country into account. This results in Genomically Enhanced EBVs (GEBVs). This is currently the most reliable way to use genomics in South Africa, until our own training population is adequate for referencing. Speaking from own experience, keep in mind that many role-players are involved in handling the biological samples, extracting the DNA, genotyping the DNA, sending the genomic information for interpretation and releasing of the results. Biological samples sometimes get switched if any DGV therefore does not make sense and cannot be related to the animal s performance, human error might have been the cause. Bottom line Fig. 3: Comparison of the reliability of breeding value prediction using Direct Genomic Values (DGVs), BLUP EBVs and Genomically Enhanced EBVs (GEBVs). Another very important factor that should be kept in mind when DGVs for local animals were obtained by referencing against a foreign country s training population, is the genetic correlations for the traits between South Africa and that foreign country. Only when a correlation is 1 (100%) it can be expected that the same performance will be obtained and no re-ranking will take place as indicated by the foreign country s rankings. In Table 2 genetic correlations between South Africa and some other countries are indicated for certain traits. DGVs and traditional EBVs are both sources that provide useful information for the genetic merit of an animal. The real value of DGVs are for young animals without own recordings (young heifers and bulls) and no recorded progeny. I n R e c o g n i t i o n o f Tony Schwikkard By Lyn Blomeyer Tony and Cindy receiving the Model Jersey Herd 2007 Award for Rosafield Jerseys In March 2014 a chapter closed in Kwa-Zulu Natal Jerseys when the Rosafield/ Cinton herd of cows was sold to Coen Steenkamp of Bothaville. The herd was started in 1957 by Mr Tom Archiebald and run in conjunction with his sugar cane operation. In 1974 as a young student, just out of Cedara, Tony joined the Archibalds, and part of his duties was to oversee the dairy herd. Of interest the average production per cow was 7 litres/day, and they were hand milked. 1977 Brought a change to Tony s marital status, when he persuaded a young nurse Cindy to marry him, by pretending to be the son of a rich sugar baron, it took years for Cindy to find out the truth. In 1979 milking some 80 cows, they switched from hand milking to a rotary parlour, one of the first in Natal. In 1980 I was privileged to walk down rows of magic cows all tied up in a shed, as Tony called out their three generation pedigree, elaborating on their productions, and discussing their genetics. The buzz word then was linebreeding, as per Pat Cairns, the names escape me now, but some of the bulls were Jetliner, Masterman and sons of J family. You were either a breeder or a multiplier, depending which philosophy you followed, inbreeding or the use of proven bulls. 1981 Was the year, that the Lobelias and the Darlings, from Hennie Vermaak, made their way to Rosafield. Tony set about developing great cow families from these matriarchs, with great sucess of over the years. A-Nine Top Brass and Schultz Performing Legend especially did well in the herd, as did other AI sires, predominantly from the USA, but also a sprinkling of NZ and Danish genetics. Tony bred cows like Legends Lobelia, reserve champion at the Nationals, Centurions Mandy, and top producer, Centurions Cosmo, amongst a host of other great cows. The legacy continues today under the guidance of Coen Steenkamp. Tony always one to enjoy a party, probably peaking at a bar in Bloemfontein many years ago, wearing a Springbuck tie out side of his jersey and claiming to anyone that would listen, that he was the South African Heavy Weight Boxing Champion. Tony was a great supporter of Jersey SA, attending shows and sales, all over the country. His ability to pick and turnout cows was amazing. He achieved top prices for animals at all the sales he attended, and the buyers always came back, a testimony to the quality of animals he sold. Swikky was always supported by the A-team, Cindy and his four lovely daughters( he always said that this was proof that only an ugly bull could have pretty daughters) preparing, leading, organising cows at shows like the Royal, Bloemfontein and Underberg. The sight of the Isuzu bakkie, with a cow on the back, towing a horse-box with two cows, but always arriving late was legendary. On time was normally in the middle of the night. Tony, a true gentleman and people s person, always ready to support, assist, advise and to laugh, (especially if it was at his expense,) someone to be relied on when there was work to be done. To Tony and family, and the Archibald family, a big thank you from all your Jersey friends for your tremendous and enthusiastic contribution to the breed over the last 50 odd years. Now you have retired may you have many holes in one and catch many fish on the Wild Coast, we know where to find a judge for the herd competition, or show if we need one.

Darren is the sales manager at GEA technologies who sponsored the bus. On the first day, judging kicked off in Randvaal with a visit to Justin Hutcheson. The group then travelled to Elfie Weitzman in Walkerville, stopped at Jaco Pieters in Potchefstroom and ended the day in Vereeniging on Trevor Colby s farm. On the second day, Ivor Reid in Delmas was first in line. From there, the group visited Kobus du Plessis in Greylingstad, Jan-Willem Lotz in Amersfoort and ended the day s judging at Christo Klingenberg in Paulpietersburg. On the third day, the group only visited two farms: the first was Bruce Murray s farm in Belfast, after which they travelled to Leon Thom s farm in Gravelotte. On the last day, everybody gathered at Raymond Erasmus s farm near Hartbeespoort for the final judging, prize-giving ceremony, and Highveld Jersey Club annual general meeting. Wikus van der Merwe received Christo s awards from Darren and Guy on his behalf. Niel, Darren and Guy are proud to present the first lactation cow prize to Elfie, who brought her right hand, Sipho Mavatha, to the prizegiving ceremony. Trevor received an award for being the free-range farmer among the group. His cows graze on a pasture-based feedings system and are as freerange as they come. Niel congratulated him. 2014 Jersey SA 49
